This is one of the chief issues that we need to address, in my opinion.
What is an "application" and what is a "web user interface". There is
not a clean distinction drawn between these in most people's minds, and
this is problematic for compliance.

i agree wuth you, but we need to think also using an international view, and ISO working group involves experts worldwide.
Think that the same difference causes different evalutation in w3c atag 2.0 (www.w3.org/tr/atag20) where web-based authoring tools (WCMS, etc.) have a relative priority referred to WCAG.
Some issues in software interfaces could be similar with in web (eg. Text resizing, keyboard access, ...) other are specific of application (hereditate os user preferences for menu, text, ...) other are os specific (stiky keys, audio alerts, ...)
