If the app does not have a way to provide accessible PDFs, then your only alternative is to tag it manually using Adobe PDF Pro.
I don't know if there is an automated way to tag the PDF file. Having to do it manually will be a large task especially if you produce a large amount of output.
I do recommend you find a way, because without table structures in the PDF, a screen reader user is completely lost. I hate when PDF files aren't tagged or if they are tagged improperly.

Subject: [WebAIM] Accessibility of Payslip (PDF produced by payroll application)
Hi List,
I would like to know how to fix the accessibility issues in the PDF file which is produced by the payroll applications.
The pdf is a payslip and it has tables.
The application produces untagged PDF. The other formats such as Excel and HTML formats available in the application also has issues with the tables.
Thanks & Regards,
Mohith B. P.
