Do you know if there is any way to configure one's version of Acrobat to keep this as the default? Wouldn't the Document Title be the preferred option since if it is not selected the accessibility checker will fail it? This makes no sense to me.

The error is not that the file lacks a title, but that the file is not set to display that title by default in the title bar.

If you use Acrobat Pro DC, you can simply right-click the error and select "Fix" and it will change the setting for you.

If you are using Acrobat Pro 11 and lower, then you can change the setting in the Document Properties -> Initial View -> Window Options ->
Show: Title
