When tagging large documents with long reference lists that have urls in
the reference, do the urls need to be tagged as links and hyperlinked as
well.

What's the right answer for web-pages? Why would the answer differ for PDF files as opposed to web pages?
That said, certainly, any actual hyperlink in a PDF should be tagged as a link.
