You can use our PDF2PDF/UA transforms (OpenText Output Transformation) to take a PDF generated elsewhere and make it accessible. First you set up a template for each unique document type/layout to configure the way you want it tagged, then you send your PDFs through the transform for instant conversion.
Primarily used for high volumes of credit card statements and other documents generated from non-accessible composition systems, but a good fit for any system that can be templated. It can do some auto analysis of the document as well to simplify the template.
You can use Java APIs, or various other ways to feed in the documents.
