I wondered what would be the best approach to adding a flash into to a
site in respect to accessibility. I thought having it pop up in a
smaller window would be much better than having it as the entrance
page.

I like the discretionary use of Flash, Earl. Rather than an automatic
pop-up that could be confusing, I'd suggest placing a link to the
Flash Intro on your main page. I think this method beats the standard
practice of dumping Flash on someone, then hiding a link to "Skip"
right in the animation. If you feel that you need to load it in a
pop-up, clearly warn users that it loads in a new window.

It might be interesting to see how many users actually load it.

Do browsers such as Lynx and Amaya even show a pop up? I've only used
the Lynx viewer and it did not seem like it even recognized the
javascript to create a pop up.

They don't support Javascript at all. Links with a different target
would open in the same instance, they don't have "windows" as it is.

As to your issue, I'd add a skip intro link in the HTML, not in the
flash itself and add a textual replacement in the object tag, not open
the flash in a popup at all. Flash tunnels are 1999 design as it is, and
automatic popups will be blocked by most browsers these days. I had a
real nightmare recently getting flash accessible without a "choose
flash or HTML site" for a big client, and can say without hesitation
that Flash might be possible to be accessible in the movie itself, but
the browser support of the correct HTML is dire. Safari and Opera show
the object alternative content together with the flash movie, and most
techniques provided by Macromedia are either not validating or simply
dependent on Javascript.

I would suggest having your index page be something that has 2 links: "flash" and "non-flash", then they click either link they want.
